Preheat oven to 350 degrees. Line 24 muffin cups with paper liners.
Mix together flour, 2 cups of sugar, cocoa, baking soda, and salt in a large bowl. Stir in water, oil, vinegar and vanilla until blended. Pour into prepared muffin cups, filling each two-thirds full.
Beat cream cheese with egg, 1/2 cup sugar, and salt in a bowl until light and fluffy. Stir in chocolate chips.
Drop a heaping teaspoon cream-cheese mixture into each cupcake, (cups will be three-fourths full). Bake until a wooden pick inserted in chocolate part of cupcakes comes out clean, about 25 minutes. Cool completely in pan on a wire rack, about 25 minutes. Lift cupcakes gently from pan.
