To make Pesto, place garlic, walnuts, salt, pepper and chili flakes into the bowl of a food processor and pulse until blended. Add basil leaves and parmesan cheese; pulse again, gradually whirl in olive oil. Set aside until ready to use.
Preheat oven to 350°F (180°C). Lightly grease 6 insides of a muffin tin.
With a spray bottle or kitchen brush, gently wet the tops of 6 wonton wrappers, place another wrapper on each in an alternate direction, creating 8 points. Press into muffin tin to create a cup-like shape. Bake for 5 minutes or until bottoms begin to brown.
Remove from oven and evenly distribute ham cubes, a scant teaspoon of pesto, Bocconcini and tomato halves. Return to oven and bake for an additional 15-20 minutes, or until cheese has completely melted, and wontons are golden brown and crispy. Serve immediately.
