Preheat oven to 390 degrees F and grease a 10 x 12 baking pan with olive oil.
Thinly slice 1 onion and potatoes and toss them together in a bowl with oil, salt, pepper and thyme. Spread the in a thin layer in the bottom of the baking pan and bake for 20 min or until beginning to brown.
Thinly slice (1/4") your eggplant add to bowl with oil, salt, pepper and thyme. Toss well and spread over earlier onions and potatoes. Bake for 20 minutes.
Thinly slice zucchini and season, toss and spread as before. Bake 20 minutes.
Mince the remaining onion and carmelize over high heat with olive oil in a large frying pan. Reduce heat to low add minced garlic, cinnamon and clove. Cook for 2 minutes. Add tomato paste and ground meat and brown. Add crushed tomatoes and cook till most liquid evaporates.
Bechamel Sauce
Slowly melt butter in a saucepan over medium low heat. Add flour and whisk to combine. Slowly add milk a little at a time while whisking allowing sufficient time for it to be absorbed between additions. Season with black pepper and a pinch of nutmeg. Whisk in half of grated parmesan and egg yolks.
Add 1/3 of the sauce to ground meat and mix together. Spread the meat filling over the vegetables.
Spread the remaining bechamel over the meat and spinkle with remaining grated parmesan.
Bake in the oven for 30 minutes until golden brown and bubbly. Allow Mousakka to cool for 1hr before cutting.
